Partition Problem with W98

I have two hard drives on my PC (drives: C and D)
Using Acronis Partition Expert I have partitioned the C:drive in two - one containing the OS and data and the other empty. W98 has renamed the C:drive as a second 'D' drive and as a result I cannot now access the OS.
I also cannot now run Partition Expert to remove the partion.
I can boot from the W98 Start-Up Disc and have tried unsuccessfully to instal W98 on the new (empty) partition (now 'C') to try to regain control.
Running Scandisk reveals drive:C has no problems but drive:D 'has detected invalid long file names.Scandisk did not correct the directory entry.'
Any ideas on how to return to normality without re-formatting?
