Format FAT32 to NTFS Implications

I dual boot with XP on my Primary HDD and Win2K on my Secondary (seperate) HDD and would like to format one or both to NTFS, which has better security for both Folders and Files, (so the kids cannot see my 'artistic' images), but what are the implications for general operation, ie, can I still use the same applications, etc, previously installed on the drive as FAT32, if I have a file or programme on a floppy or CD from a FAT32 drive can I access it and write to it.
What if I format the Primary drive to NTFS and leave the Secondary drive as FAT32 ??

Too late. Thread is ticked but if you should look at it again Flopper -- be aware that going to NTFS can/may be irreversible.
