Can only see files/folders in DOS - not in windows

I can only see some of my files and folders via the DOS command prompt. These files are on my PC but do not show up in Windows. Why? How do I correct this?

In Windows Explorer, Tools, Folder Options, View tab, tick to show hidden files and folders.

That option is already turned on but the files still do not show up within Windows.

Untick Hide protected operating system files?

Download PowerDesk 5 from the Download area at:

click here

use it instead of Windows Explorer.

This automatically shows all files as default. At least it does on my computer.

Why are these files showing up as protected files? They are files that I've used.

Unfortunately, I don't have the answer to that. I do not have any files showing as protected when using PowerDesk. But, then I am on Win 98SE so it may be different with other O/S.
