I have got two trojan viruses that were detected and put into the virus vault when i did a routine scan, What happens now do I have to remove them manually?

You can leave them or delete them its up to you they wont harm anything if left there.

What i would suggest is you lower the limit of the vault it set at 20% by default and i dont think you need that much,
To change it open AVG control centre click the virus vault click open,then goto service,program settings at the top of the box that opens,and drag the slider to about 4% thats what mine is at
thats 7.5 gig on my drive but on yours may be different,you can also set auto file delete in there and the time/file amount before it deletes things.
