Windows 98 shutdown

When shutting down Windows 98 the PC has to be manually switched off. When the PC is started back up it runs diskscan. Obviously this isn't good for the Hard disk. I've checked the power management and downloaded a patch but still the problem persists. Is there a solution to this?
