Re-storing

Having installed a new voice fax modem and a USB2 card my pc started to act up with conflicts apparently with the ATI multi media centre amongst others.
Have tried a number of adjustments without success and so think the way forward is to restore from tape drive.
However due to the new cards I would prefer to reformat and re-install 98SE and drivers and then restore applications and files but I am uncertain as to the interaction between 98SE and the applications in such a situation.
Can one separately re-install applications to a new 98SE or is it an all or nothing approach.
How does one treat the "common files" and such like?
The tape back up was done as "windows" and "programme files".

If you have all the discs for OS and Software you can load OS and then software one at a time and try
