Purchasing New PC

I am about to purchase a new system. I am aware that PCI Express enabled PC's are now appearing. Are there any reasons why this should not be the obvious choice. Any benefits in purchasing a system utilising AGP.

No, only backwards compatibility. If you have pci cards you want to transfer to the new computer, or IDE disks, make sure that there are enough "old" connectors. Similarly, if you have parallel or serial port requirements, make sure that the new computer will meet them.
