Photos duplicated on hard drive

I am in the process of scanning all my photo prints, of which I have thousands.
Have made a master file into which I have various different files breaking down the different occasions the photos were taken.
I then transferred the whole master file to an external hard drive, when I have finished for the day I drag and drop the updated master file to the external hard drive, this is where my problem begins because every time I drag and drop all of my files are duplicated I now have four photos of each single photo per file. I am given three options, 1. Copy and replace, 2. Don’t copy, 3. Copy keep both files. Is there any way I can stop the photos being duplicated every time I save them to the external hard drive? Using Vista, scanner Canon MP610, HD Lacie.

You should use Photo Folders named different categories if you then drop photos on the folder, PC should ask if you want to replace them in that folder
