msi 6340 motherboard

Just fitted new m/b (MSI 6340). Downloaded motherboard manual to set power, led, reset switches etc as the pc started up every time the power cord was in and wouldn't shut down Not a problem thought I. PC boots fine, CPU fan fine, HDD access fine BUT..... it now boots up with a single tone beep throughout loading, into windows and beyond. It's maddening.
Silly thing is that it was powering silently until I buggered around with the case switches!? Any Ideas?? Have tried disconnecting speaker but no luck so I have to assume this is some kinda warning beep. Don't wanna do too much more in case it is a warning and I'm gonna fry something.

1 short beep usually means (Memory Problem).
1 long beep (Post passed No Errors)
