Disk file structure

I have two 80Gb hard drives - historically it was a 6Gb boot/windows disk and 80Gb file and program storage. Now I've replaced the 6Gb boot disk with another 80 Gb hard disk, I now have 2 x 80 Gb drives.

I'm considering converting the (new) boot drive to NTFS. Is there any need to keep a FAT32 partition on the system? I understand there may be some stuff that needs FAT32 ?????
