Conflict between MOBO & Graphics Card?

I have a Pentium 4 2.6 gig. About a year ago a hole appeared in my south-bridge chip (I know nothing about this) which called for a new mobo to be fitted. I upgraded from AGP to PCI-E and bought a new graphichs card aswell, a 6600.
Since then my graphics fps are shocking and nowehere near what similar systems are achieving.
SOmeon suggested theer may be a conflict between th mobo and the graphics card as the card runs x16 and the mobo can only allow up to x4. I am bewildered by what goes inside my noisy little box but can anyone shed any light on this?
Graphics card - PCI-E nVidia 6600
MOBO - AsRock P4 Dual 880 Pro.

The mobo is a socket 478 one, not 775 and as such the list of suitable graphics cards is a pretty poor one. Also, my graphics card is x4 although the mobo does still allow ones up to x16. I am now considering upgrading mobo, graphics card and processor to see if this can sort out my por fps problem.
