defragging a dual boot machine

My machine has two physically separate hard discs each with a different OS and dual booting. Windows XP Home SP2 is installed on drive D. Win 98SE is on drive C. Win XP can see drive C. Win 98SE cannot see drive D. (It sees the CD ROM drive as D while XP sees that as E.) I want to defrag drive C. Which OS should I do it with? If I use the faster and more modern programme in XP will it mess up the C drive when Win98SE is looking at it? Or doesn't it matter?

You can defrag drive C with XP - that way nothing will be in use.

Is XP in NTFS? If so, that's why Win98 doesn't see it.
